In February 1940, he passed as section chief to the 1st Company. From August 26, 1940, he rallied to General de Gaulle the territory of which he was the administrator in Chad, after having attempted to enter an English colony to respond individually to the Appeal of June 18, 1940.

Promoted captain in September 1941, Charles Colonna d'Istria officially took command of the 2nd Company of BM 1 in January 1942, which was stationed in Chad, at Moussoro.

Appointed Deputy to the Military Governor of Fezzan, he joined the General Staff of General Leclerc with which he participated in the second campaign of Fezzan (December 1942-April 1943) and that of Tunisia (April-May 1943), always showing himself volunteer for missions requiring particularly high morale.
